Installed applications behave strangely...

Hi, new to Debian (and Linux), I'm installing some apps on sarge 3.1. What happens is that some installed applications behave strangely (all installations were successful, at least from what the Synaptic package manager tells me):

Lmule: icon present in the internet menu, but doeasn't run;

Pure-ftpd: can't find it anywhere in the menus, but doing a search I found it in the root folder;

Bittorrent: same as pure-ftpd;

Amarok: absent using gnome, present in the multimedia menu with KDE;

K3B: same as Amarok.

I HAVE rebooted the system (just in case this is a necessary action);
I HAVE included all dependant files that Synaptic pointed out;

Can someone give me a hint as to why this is happening? A problem with permissions? Alternatives? I would really like to know...

apt-get install menu, then get to a console prompt and type man update-menus. If you want to print the man page, then do man -t update-menus | lpr.
