that's the problem with having so many different methods for installing packages. It's best to choose one and stick with it, personally apt from CLI is plenty.

Have you considered a compromise that takes systemd out of PID 1 (init) but still leaves other components in place. apt-get install sysvinit-core systemd-shim systemd-sysv- From here.
