I doubt that installing Emacs from source can cause an issue like yours, there are some known issues that users may encounter [1] but these are all Emacs-related, nothing system-related. I have seen videos where Debian has a store, but it was on Gnome, is that strictly for Gnome? I have yet to see a store for MATE :?
